It was the ref sensor. When the trans went back in, it ended up a little closer to the flywheel on the ref sensor side, apparently. The flywheel teeth were making contact. A little shim made of gasket material and we are back to normal. While I was under the car, I noticed my idler arm bushing is completely shot. I think I have a spare one in the garage somewhere, so tomorrow I'll fix that.
